One of the men managed to swim to shore and raised the alarm about six hours later, when a rescue mission was launched.
A short time later, rescue crews heard calls for help and found a second young man covered in mud in the water near a boat ramp.
Both men told police the third man also made it to shore and walked away from the area.
However, he could not be located.
And, other than telling police their boat ran out of fuel, officers say the pair were not helpful with giving any other information.
After an overnight search, the missing man, aged 20, was found safe in Warneet.
Police are still investigating the incident and how it happened and have urged anyone with information to come forward.
